His progress continued with the Macon Braves the next season, as he hit .300/.357/.455 with 32 doubles, 80 RBI and 23 steals (albeit with 15 times caught). He was among the South Atlantic League leaders in average (6th, between Pork Chop Pough and Jay Davis), doubles (4th behind Steve Gibralter, Pough and Howard Battle) and RBI (6th). He was named to the SAL All-Star team as the utility outfielder; Kyle Washington, Gibralter and Rondell White won the top three slots. Hughes also led Braves minor leaguers in doubles that year.

With the 1992 Durham Bulls, Hughes fell to .245/.317/.416 though he did hit 16 home runs. He also made 11 errors, fielding .949. He rebounded somewhat with the '93 Greenville Drive, batting .266/.347/.449 with 14 home runs while having 14 assists. He split 1994 between Greenville (.303/.376/.483 in 27 G) and the Richmond Braves (.215/.310/.276 in his 81 AAA games). He began 1995 back with Greenville and was at .255/.317/.390 after 73 games. He was then shipped to the New York Yankees for Luis Polonia. He batted .327/.377/.455 in 15 contests for the Norwich Navigators following the deal.

In 1996, Hughes played in the Chicago Cubs chain, hitting .273/.346/.464 with a career-high 18 home runs and 93 RBI for the Orlando Cubs. He tied Brooks Kieschnick and Robin Jennings for the most home runs by a Cubs minor leaguer and was one RBI behind Chicago farmhand pacesetter Terry Joseph. He was 5th in the Southern League in RBI and tied for 10th in home runs. In his final summer, 1997, he was with the Fargo-Moorhead RedHawks (.267/.306/.497, 41 RBI in 42 G) and Huntsville Stars (.209/.274/.314 in 72 G).
